No, Agia Napa is not in the north. It is very close to Larnaka and easily accessible from there.

Ayia Napa and Protaras are close to Larnaca and they have the best beaches in Cyprus. If you want to see natural beauty though you will have to travel to Akamas or Troodos. Don't go to the north... for the reasons already stated and because it will end up being more costly and more waste of your time... you might as well go to Akamas as you originally planned. You can rent a car for about €50 per day, so that is the cheapest option if you want to travel long distances. (€25 for gas should be enough to take you anywhere in Cyprus and back when using a small economy car)

For the record, here is the current (winter) timetable for buses between Larnaca and Agia Napa. It takes about 50 minutes. I imagine that the service is far more frequent in the summer.

You can in fact rent a car for about three days from between EU 60 and EU 100 for a smaller runabout - Fuel is now Eu1.05/L so with something doing about 30 MPG / 9.4L/100 Eu 25 will take you about 250Km, probably not quite Larnaca to Paphos and back. I would recommend car rental for the convenience and cost, certainly for Long distances. You will probably not be allowed by the terms of a hire contract to take a hire car through to the Turkish Illegally Occupied zone.
