You have got it a bit wrong. The problem in the Aegean is not with the EEZ but with the CONTINENTAL SHELF (= depth of 200 meters outside the territorial waters). Unfortunately, under relevant provisions of the international law, it is not clear if the islands which belong to a country have their own continental shelf, or if the latter should be measured from the mainland (as Turkey claims).
On the contrary, regulations about the EEZ stipulate clearly that islands which have an economic activity on them (they are inhabited etc), have their own EEZ. That is why the EEZ of Greece connects to the EEZ of Cyprus if Kastellorizo is counted in.
