As for the selection of state flags, having neutral flags will be the best way to go, but if some degree of the "trnc" flag should remain for the north state and some degree of the flag of Greece should remain for the south state, then I suggest we do the following since no doubt there will be separations of State and Religion provisions that will be installed in the Federal and the State Constitutions.
The north state can have their own flag as the case is with all Federation state countries, but all religious symbols must be removed from them. Since the north will have majority TCs, they can keep the basic outlines of the "trnc" flag minus the crescent and the star since it has a strong attachment to the religion of Islam as the case is with most Muslim countries who seem to have similar flags. This will be seen as a neutral flag by others living in the north, primarily by large numbers of GCs in relationship to other foreigners living in the north.
For the south state, majority being GCs, they can keep the flag from Greece if they want, as long as the cross is removed from the top left corner for all the same reasons I gave above, the difference being representative of Christianity and not Islam.
The flag of Cyprus can remain as what it is today with perhaps adding another olive branch to it if need be to differentiate it from the one we have today, which will fly in both states along with the state and the EU flags.

Why stop there? Why don't you also suggest that as the TRNC flag and the TR flag are both Red/White, that the TRNC flag removes all remaining symbols which are coloured red?
Let's see then - what would we have left? A white flag with no symbols on it - Bingo!
You have them just where you want them.
