When Cypriots refer to the Greek Orthodox Church, they don't mean the Greek Orthodox Church, they mean the Greek Orthodox Church. Only confused and ignorant people don't appreciate the distinction. But, thanks to God, his eminence/beatitude has finally figured it out.

Personally, I don't think they should fly the Greek flag. They should fly the Greek flag instead.

Forgive me, your Beatitude for calling you your Eminence before. Nikitas was right. "Beatitude" is the term of address for an archbishop with autocephalous status; it's one notch up from "Eminence", an archbishop without such status.

Your lofty position also entitles you to write in red ink, rather than blue. It's a special privilege maintained throughout the centuries by the Church of Cyprus. (So I took the liberty for you above)...
